The Holy Family Matugga Church was founded in 1975 as a sub-parish of Jinja Karoli Parish. On January 11, 2009, His Grace Cyprian Kizito Lwanga, the Archbishop of Kampala, officially granted the parish status to this area. Starting January 3, 2010, the parish was entrusted to the Greyfriars (Conventual Franciscan Order). On October 3 of the same year, on the day of the feast of St. Francis of Assisi, the parish took the name of St. Francis of Assisi Catholic Parish, Matugga.

In the beginning of their work in Matugga, the friars lived in a house provided to them by the parishioners, but in May 2010, they had started building a friary and a primary school. On December 6, 2011, the brothers moved into their new house. The school building was almost finished by Easter of 2012 and finally, the friary of Immaculate Conception of the Blessed Virgin Mary was completed on December 8, 2012.

The new parish did not have a church and Holy Masses and other services were held in a school chapel. In March 2013, a construction of a new parish church began and was recently completed. The new church was consecrated during a solemn ceremony on November 3, 2019, by the Archbishop of Kampala.

The parish area covers approximately 200 square kilometers. It contains nine “outstation” churches in: Wattuba, Katalemwa, Kiryagonja, Kabunza, Wabitembe, Migadde, Kitakuta, Sanga and Nakukuba. In many of these places they are Catholic primary schools. The newest big project is the Wanda Health Center Hospital, run by the friars in Matugga. The hospital was officially opened on December 1, 2019.
